If you have a music composition computer program, such as Sibelius (what I have), Finale, etc., then it's even easier to arrange music. I'm saying this because I noticed you're looking for free online sheet music for that arrangement, which I doubt you'll find even if you pay money for it. The arrangement will definitely sound different from the original, but you can work on it to try to make it sound as close to the original as possible, or you can aim at creating your own version and marking it as such. I have midis of much of the music tracks of FFVI, as well as SPCs of the original music files, and I can attest to you that there are no solely flute and trumpet tracks (although I'm sure there are some tracks that involve those instruments plus others), so if you want to play something that sounds coherent, you'll have to arrange it for flute and trumpet.
